Is the cooler fan on a PC supposed to run all the time.? Can.t they be controlled via a thermostat system.?

The fan on your CPU should run all the time to keep the processor cool. Most modern processors now run very hot, some even requiring a high performance heatsink/fan just to work.
Some companies concerned about the noise their coolers make have released thermostat controlled fans, others have included a manual way to slow the fan down, such as the X-Dream CPU cooler from coolermaster, this however does not completely stop, it mearly slows down to reduce the noise produced. You can buy several 3rd party products which will also reduce the speed of the fans in your computer to reduce noise, these are comonly called Rheobuses.
Rheobuses sit in a spare 5 1/2 inch drive bay commonly, they have several dials, each dial is connected to a fan in your computer. As you turn the dial up the speed of the fan increases, as as you turn it down it slows down (but doesn't stop). This gives you the ability to control the noise of your system.
