Can I convert an existing Boot hardddisk from FAT32 to NTFS and keep all applications working?

oups just one comment about applications ... if you put NTFS the the "user" have only read access in program files and windows, this can make some legacy applications not working anymore,
It can be easily fixed by changing security on files
